Story One
- "Two Steps Back... Special Edition"
'Genesis' may be over, but that doesn't mean Sonic has saved the day! The Death Egg II still menaces New Mobotropolis, and Dr. Eggman has one more sinister trick up his sleeve. It's a desperate race against time as Sonic and Sally try to prevent another world catastrophe, and the ending will leave you speechless.

- Unlike the main story, the Genesis Awakening stories are novelizations, rather than a comic story.
- In Amy's Awakening story, on "Genesis Mobius", her tarot cards tell her that she is soon destined to meet Sonic at a place that she presumes to be the Little Planet. This is a foreshadowing of the events of the Sega CD game, Sonic CD.
- In Knuckles' Awakening, on "Genesis Mobius", the fact that Knuckles could see the Death Egg from the Sky Sanctuary Zone on Angel Island could be a foreshadowing of it eventually falling and landing on the island, leading into the events of the Genesis game, Sonic the Hedgehog 3.
- After the planet is reverted back to normal in Knuckles' Awakening, Charmy tells Knuckles that he'd just had a "dream" where he was running a detective agency along with Vector and Espio. This is a reference to the Chaotix as they appear in the games, specifically from Sonic Heroes onward.
