Repairing the Death Egg
After his defeat at the hands of Sonic and Tails, Dr. Eggman's Death Egg crash landed on the floating island, resulting in the island sinking down to the water's surface. Eggman used the Launch Base Zone as his base for repairs and apparently messed with the systems. Marble Garden Zone was the area that Sonic and Tails passed through after Hydrocity Zone, which eventually lead to Carnival Night Zone. (VG: SH3aK)
Knuckles later passed through Marble Garden Zone to reach Carnival Night Zone in pursuit of a fleeing EggRobo controlled by Dr. Julian Snively, Dr. Eggman's assistant, after multiple encounters on the island. (VG: S3aK, SU: #70)

Team Dark and a drone controlled by Dr. Julian Snively passed through Marble Garden Zone after landing their shuttle in Launch Base Zone in an attempt to reach and secure the Master Emerald before Eclipse the Darkling. Unfortunately, Eclipse managed to get a hold of the Master Emerald and later passed through Marble Garden Zone with the Dark Arms, who were carrying the Master Emerald, in an attempt to reach said shuttle. Along the way, he encountered traps that Rouge the Bat had activated in an attempt to slow him down until Knuckles the Echidna and Shadow the Hedgehog could reach him. (SU: #67, #70)
The Marble Garden Zone is based on the level in the video game Sonic the Hedgehog 3 of the same name.
